If it's new plugs and wires the only other components in the ignition is coil and engine management. Swap out the plugs and see if the misfire changes cylinders to rule out plugs. Then switch wires and do the same thing. Then you can narrow down the component.

the window is held onto the carrier with a push in pin. You have to push the window pin out of the hole I believe it was toward the outside of the door. Don't lose the foam pad that is sandwiched between the window and the carrier.
I think if you cut power for a short time the PCM won't reset. It's no different than changing a battery. But if you cut power for a long time it will reset. I think there's some capacitors or some residual power storage in there but not sure.
