I thought the 2005 still had run flats. They came with a can of sealant and a air pump you plug into cigarette lighter. Don't recall their being a space saver spare in Gen 3.

There is a flap in each rear quarter panel in the back. They are they to prevent the windows from blowing out in the event of air bag deployment. They also help the doors close easier. I suspect one of both of the flaps may be stuck open or damaged. Look there first.
I have wheels repaired at Ye Ole Wheel shop in Elkridge, MD. They used to advertise in the back of Autoweek. You would have to send them in but they do great work. Looks like you also got a not for AWRS Wheel Repair, so at least you have some options.
My guess is that the motor is tired and/or you have a bad window regulator. I am also assuming this is happening with the car running. The windows are slower when the car is not running. There are companies that will take motor apart and refurbish them.
I looked through the guys store and he also sells a two window pack for a little less than buying two sets. He also has the Plymouth listed 96-00. I am happy to report that the price is the same, no Viper Tax...that's refreshing.

Try changing the battery in the fob. Have you tried disarming the system using the key in the glove box?
You may have a short in the system or a bad alarm module.
