It is very possible that the skip shift issue is from the new piping on the kit.
Since the skip shift is activated by a function of throttle position, then it is possible that if the amount of air through the idle valve (throttle body bypass)is more. More air through the bypass means less throttle position in any given situation.
So, it is possible that the computer is still doing the same thing... It just is receiving different information.
I know in my '04 (100% stock...for now!) the skip shift activates in super slow situations. You almost need to try to activate it. By "tricking" the computer it would most likely seem that the skip shift was missing.
